To be clear, there is *not* a conflict between actual (machine) module names, only the names that show in the modules list.
I had a need to have Ubercart *and* the stand-alone Payment module installed in a site. The description of both of these modules in the modules list is "Payment". When viewing them in the modules list page, if I go to a specific category, all is fine because Ubercart's Payment module is in one of the Ubercart categories.
However, using the module filter module, if I type "payment" in the filter box, I see two modules named simply "Payment". That makes it difficult to tell the difference between the two (unless I happen to remember the versions of each).
Please do something to make the "human-readable" name that shows in the modules list unique - like perhaps appending "(UC)" onto it.
