Not really a bug. But if you happen to have the jQuery Update module make sure to change the setting on /admin/config/development/jquery_update to use version 1.8 or lower for admin area. See attached.
Not sure how much this effects, but I was not able to drag/drop the toolbar buttons to customize the toolbar on /admin/config/content/ckeditor/edit/MyFormat > Editor Appearance until I set jquery update to 1.8 or lower.
I could drag and drop, but when I saved the page the button changes were not committed.

I had the same problem, impossible for me to save the toolbar changes using the drag n drop. I had to edit the textarea content in source.
Actually, when jquery_update is enabled, the drag and drop modifies a value attr of the textarea instead of changing is content. I disabled jquery_update for the administration theme and everything's ok now !
