Please publish the list of compatible modules (similar to compatible theme list). This module breaks majority of other modules and themes, so it's better to let users know their limits when building sites.
Breakage of hook_preprocess_page() is the unjustified violation of Drupal rules. Linus would say more...

Not going to do this. However, I might see if it'd be possible to trigger hook_preprocess_page via #2398875: Preprocess page function not called.

Also, it would be better to post details of module incompatibilities so that those could be worked on, the list of "compatible" modules would be too long to deal with.

This module https://www.drupal.org/project/gd_infinite_scroll is not compatible with panels_everywhere: the gd_infinite_scroll uses gd_infinite_scroll_preprocess_page() to add own pager customizations to the page. But with PE, this function never runs.

If I disable PE, the infinite scroll is fine. I tried with my custom theme and bartik either. It's not a theme issue.
