I searched about colorbox compatibility in the issue cue

And in https://www.drupal.org/node/1788758 it is said that it doesnt work with Colorbox, but I tried and works. The only thing is that it gave an error in firebug console

To embed the video, I use Video Embed Field https://www.drupal.org/project/video_embed_field

That's an error in an external JS. I suspect it wasn't related to fitvids but it could have been a conflict. Given time, I'm closing this as outdated, if it is still an issue for anyone, feel free to re-open.
