Maybe the documentation should give a link to the Field Collection Node Clone module.

When using the Clone module with an entity that has a field collection the field collection doesn't get duplicated which leads to some very weird behaviour. This module solves the issue: https://drupal.org/project/field_collection_node_clone

Could the existence of this module please be added to the project page? If you're unwilling to merge in the functionality, it might be worth adding an item to hook_requirements to inform people of the module's existence if they have field_collection installed too.
