Is there a way to get the Contextual Links module working with the current Panels Everywhere? Or is this a feature request? Or could this be a theme thing (using at panels everywhere)?

Actually, I have just noticed that contextual links show up for view panes (view placed into the site wide template). However the gear doesn't show up for menu panes. I have not yet tester other pane types.

Begun CreditAttribution: Begun commentedI have encountered a similar problem. If I am using panels everywhere to override the default site template, then the contextual links for a view do not work. As soon as I disable the "default site template" then the contextual link for the view will appear.
To confirm whether or not this is a bug, I did a fresh Drupal 7 install with views, page manager and panels everywhere. I then created a view with a simple list of articles. Once the "default site template" is enabled and a variant added, then the views contextual links don't appear anymore.
Just to clarify I am referring to the contextual link of the actual view (i.e. edit view). The contextual links for items within the view (e.g. listed article nodes) are being render.

Begun CreditAttribution: Begun commentedAfter further investigation I have found the cause. As it turns out, it is an issue with Ctools rather then Panels Everywhere module. The issue is that views contextual links are not rendered as part of the view. When a view is added to a panel pane only the actual view is rendered (the views contextual links are not rendered).
For others looking for a solution to this, there is a work around in the form of a patch for views_content module (a sub-module of the Ctools module).
