At the moment tableselect.js and user.permissions.js change the state of form elements without firing javascript events. This makes it impossible for other javascripts to react on those state changes.
I'm attaching a patch that triggers events.
We use this patch to replace checkboxes with itoggles in the admin interface. (see: http://devblog.more-onion.com/replacing-checkboxes-itoggles-drupal-admin... )
