When only one sidebar and it's the second it is hidden by the body-background.

Editing line 259 of layout.scss from @include zen-grid-item(3, 10); to @include zen-grid-item(3, 9);

Fixes it for the desktop view.

I haven't made a patch because I didn't fix it everywhere, and it may be due to the google add size provided.

After looking at this further it's google adsense that causes the overflow, the normal sidebar works just fine.
