I'd like to be able to theme the thumbnail pager for a slideshow. I can't find any files (.tpl.php) where I can do that. Can someone please provide some guidance on how/where that can be done.

The thumbnail control nav is generated by the javascript in flexslider. So no tpl file for that.

If you setup a second carousel as a control for another instance then you can use the flexslider templates to override. See the theme/flexslider.theme.inc file for details.
