This isn't exactly a bug, just writing it here in case someone else stumbles across the same problem:
This gave me a little bit of a headache. Flexslider failed to load in IE9 for me. I noticed some random output in the console ("F12 dev tools"). Interestingly, Flexslider *did* work once IE9's developer toolbar was opened. However, flexslider didn't log anything to console. It was another module - fitvids - which logged a variable. Commenting out the line in fitivid's JS made everything work as expected in IE9.
Seems like IE9 stops executing JS under certain circumstances if there's a console.log() call somewhere. Ah, I love this kind of "undocumented features". :-)
