I added the Nice Menus module to my site the other day, and while setting it up I mistakenly assigned it directly to a block through the admin/structure/blocks interface. Upon realizing my mistake, I removed the block assignments, and set it up in a delta instead.
Since then, my theme has been rendering the Footer section completely out of order. This isn't just a CSS issue, the HTML code being generated has the sections in the following order: Header, Footer, Content.
How can I restore the proper section order, aside from re-creating the theme?

I have, re-installed omega, created a new sub-theme and still no answer...
Thinking there might be a conflict with a module somewhere?

I've attempted removing/recreating delta templates and the context controlling them but when I change the default front page through admin/config/system/site-information the problem moves to the new homepage and the old homepage begins showing up with the correct DOM.
