Where to add plugin- config that normally goes into config.js?

Ok, to add a plugin like http://ckeditor.com/addon/codemirror, i just need to drop it into the module's plugins-folder, and then enable it in the UI (detailed description).

But if this plugin has its own config (see plugin's page above), where to add that?
I tried a number of places, but none would work...
