Thanks for releasing this theme.
I've detected this issue in a fresh standard install + Zen + neptune. No special configuration.
The main navigation menu is collapsed by default on all resolutions. I have to click 'Show nav' to see the contents of the menu on Desktop.
Tested using last versions of Chrome, Firefox and Opera. The issue is NOT happening here: http://lhmdesign.com/neptune/

Are any blocks enabled in the footer region?
If yes, which?
If no, could you add a block to the footer region (any block should do but try it with the 'Powered by Drupal' block) - does that solve the issue?
Also, how was the site installed? Using Drush?

Pere OrgaAdding the 'Powered by Drupal' block to the footer region fixes the issue. I removed it previously.
I installed the site via drush.

It looks to be an issue with the way the mini nav JavaScript is being triggered. I'll do further testing and push a fix asap.

RobinMofo CreditAttribution: RobinMofo commentedI just did a fresh install of 7.x-1.0 and had the same issue, the footer block fixed it.
I then removed it (7.x-1.0) and installed 7.x-1.x-dev, I can confirm this issue is doesn't appear in dev, even when the footer block is empty.

The mobile nav does not appear in my neptune-themed sites using IE, Firefox or Safari.
