I am trying to create a new profile but I have no option to choose Full Html or any other of my filters. Only Plain text and PHP code.

Other profiles I already have setup have the full set of options.

Also in the security section under Drupal core I have no ability to switch of Limit allowed HTML tags.

I have also tried cloning a profile that already has the filters I want in it and they disappear in the cloned one.

Only one profile can be assigned to an input format. If you cannot assign a profile to Full HTML then it means that Full HMTL is assigned elsewhere.

The security section shows all the filters that will be run. You may not uncheck any filters there for security reasons. It makes no sense to disable "Limit allowed HTML tags" if the associated text format uses it anyway.
