I use Flex Slider integrated in Views Slideshow and created new option set in flex slider configuration. Everything else works but slide direction does not have any affect, it only slides horizontally.

ok, it looks like in the options, if you change the effect to be "Slide", and the direction to be "vertical", then click prev / next does slide vertically.

however, the nav button themselves just stick at left and right. so I guess it has to be overwritten by custom css?

Yeah to change any UI related items you'll need to write some custom styles.
