clena up passing a $flagging entity to flag() [#1886244]

Spun off from #1776238: add a flagging_save() API function, and ability to save flaggings with EntityMetadataWrapper .

If I do $flag->flag() and pass in a freshly created flagging entity (ie, created but not saved), I don't get a flagging_id set in the object. Other weird things seem to be going on too.
