Simpletest clone testcases did not use separated file dirs.

That breaks isolation of the tests.

Here is the patch.

Using successfully in Open Atrium for many years. (only using the vars_refresh.patch)

Actually, moving this back to "Needs work" because I don't understand why we are using the vars_refresh.patch without the path_variables.patch. Looks like because this needed to be merged into a single patch??
