I deleted field groups from the field list de/admin/structure/types/manage/[content type]/fields, but they are still shown on the display list de/admin/structure/types/manage/[content type]/display.

This happens always for me. You may need to re-order the display to repro.

Fields and display are 2 seperate settings. When you add a fieldgroup as a field, it won't appear in display. Same goes for deleting.
If you want your fieldsettings fieldgroups on your display fieldgroups. You can clone them.
