The Panels module is all about ease of use and full control over elements shown on a page. That's why I think it would logic for an admin to be able to apply a specific CSS class/ID to a specific panel title from WITHIN the UI - thus not having to hack the panel-pane.tpl.php and having to remember the settings for when the module is updated to a new version.
Any plans on this?

Also, don't hack the template. Copy it to your theme.

Thanks for your answer. If I go to the settings of a pane and click "Override title" and give it a title, I'm not sure how a css class can be applied to that specific title? I can go to the css settings of the pane, but the those classes only apply to the content, not the title. What I want specifically is to apply different css classes to different pane titles...

Letharion CreditAttribution: Letharion commentedYou're right, I'm wrong. I was thinking "node"-title, not pane title. This sounds like a useful feature request. Could probably be another setting under css.
