Well, there is a good reason to add it to the theme. If you add it to the theme it's always there so you don't have to think about turning it on/off. You have to think about what to do when you see red when navigating your site. I've added a blog post about this here: http://openconcept.ca/blog/mgifford/adding-css-markup-detective-drupal
