I have created a new content type using CCK, but it appears I cannot assign nodes of this type to Categories defined with the core Taxonomy module. Taxonomy is pretty central to my site navigation, so it would appear I am limited to the standard content types. Have I missed something? Is there a way to combine CCK and Taxonomy?

You need to go to taxonomy admin and add the node types to the categories you want to use with them.
