When the module is active and the core Main menu block is being used, this module automatically add the sub menus to the menu.

It seems the best work around is to disable the core menus and ONLY use the Block Menus for all levels.

No, menu block does not affect the display of core's blocks of menus. What you are describing is core's default menu behavior.
