Excuse me if I should know this already but was not paying attention...

How does one add taxonomy terms to flexinodes, as you would with other content types? Even if I assign a taxonomy to my type, there is no indication in the content input form.

Oops. The code to make that work is missing due to a related core Drupal patch that never got approved. Assigning to myself to fix this.
