I can confirm this. This is because of the new structured links in Drupal 5 and the fact that the links weren't passed to the theme_links function anymore. Here's a patch against HEAD that fixes the problem.

The patch throws an error saying that it is a malformed patch at line 18. However, if you apply the changes manually the problem is corrected.

In the future, please use 'cvs diff -up' to make the patch; I had to apply this manually for some reason, and the patch doesn't contain any context information.
