I need to access some standard php files from my Drupal Installation and want these pages only accessable by users with the appropriate Drupal access permissions.
Does anyone have any ideas on a way to implement this?

access to list? to view? or to run?
Without them being part of drupal (module / node) you won't get Drupal's permissions on them. My suggestion if you want this level of interactivity is to turn your 'standard' PHP pages into drupal modules.
