Hello,
Do we need to keep the same theme for the intranet section of a website? Or can we have a different theme?
And is access to intranet controlled the same way? By allowing users a role?

You can have either different themes (see http://drupal.org/project/themekey) or different templates within the same theme for different sections. (What "sections" are can also be defined in different ways).
About access control, you can specify many kinds of permissions for what a user role can do (view, edit, ...) to what content (by content type, by taxonomy tags, ...), with the help of one of the many access control modules.
